A quick explanation of this Naruto's past:

Uchiha Madara commanded the Kyuubi as if it were a pet.
So when he learned of Uzumaki Naruto, he saw the opportunity to once again wield the power of the nine-tailed fox.

When Naruto was young, new to team seven, he first met Uchiha Madara. The man was kind to him, and told him that he would teach him how to use a special chakra that would make him much stronger, if he kept it a secret.
Naruto agreed.
They met often, sometimes even within Konoha's borders, and Madara slowly taught him how to access the power of the nine-tailed fox. He encouraged him to rely on the Kyuubi's inexhaustible amounts of chakra, instead of building up his own.
Madara was patient, wise, and kind to Naruto, quickly earning himself in the boy's heart. Naruto began to think of him as an uncle, a teacher. He trusted him greatly, and questioned his motives less and less.
He couldn't have realized that he was slowly being brought under the influence of the Eternal Mangekyou. Or that the more he used the nine-tailed fox's power, the less will of his own he possessed.
Naruto almost slipped through Madara's fingers only once- after Sasuke left, and he left to train with Jariya. Madara managed to visit Naruto's dreams, and run into him when Jaraiya wasn't around, to be able to barely just keep him under his control.
He knew that if Jaraiya discovered what was going on, he would compromise the situation.
When Naruto returned to Konoha, he was approached by Madara. Madara knew that he had to get Naruto away from Konoha, and more importantly, the people in it, if he was to gain control of him, so he told Naruto a story- the story of the Uchiha clan.
With the amount of influence over him that he had, it was easy to convince him that what Konoha needed, the way to save his friends and achieve his dreams, was for Konoha to be simply destroyed, then rebuilt, a better place.
The way to do this was simple- leave Konoha with him, join the Akatsuki, and help them create a peaceful world.
Naruto was torn, despite even Madara's powers. He believed every word that his Master spoke, but he would be causing his friends all great hurt by deserting them. He left a note promising that he would return, with Sasuke, and that everything would be alright.
He meant it.
The training he endured with Madara was grueling, but he became incredibly strong. Whenever he could, he hunted for Sasuke, trying to stop him from killing Itachi, but he failed time and time again, just as his canon counterpart had.
After Sasuke killed Itachi, Naruto finally got to see him again, and arranged a meeting with them, so he could ask him to let him join Hawk. He knew that by joining Hawk, he would be able to save Konoha by destroying it.

Then, he got sucked into an alternate universe.
